What happens to the cities that are in VM when the next server merge happens? At least one member of our tribe will be in VM when we merge in two weeks time.

It will be preserved, players in vacation mode prior to the merge will continue to be in said mode after the merge. He will miss the chance to move his cities or rename his character if he doesn't come back before the transition period ends, though.

This server is unfortunately not getting a merge, so it won't have any effect whatsoever what happens. Or are you perhaps posting in the wrong place?
