The search function only shows a player's main city and their others cannot be found?

Yeah. But, usually - other players other cities are right next to them.

That was true when they thought staying tight was smart for defense and transport, but not now they've worked out what my issue is.

If someone want to hide his city, then thats a disadvantage if you can see everey city. I can however understand it will become an option for spys or something like that. But I agree, there should be a way to see this.
Better is that you can track troops en moment to en from one city (not its possible to alway's hide your army and rescources quite easy and for a long time, so is you can see there troops movement you can plan an attack.
And there could be an option to spy on the city's, communication (not to read but to who there are talking) etc.

to see whom the are communicationg (not the message itself ofcourse).
to see how far the are with reachearch (so you can figure out what troops they can build)
Thing like that.Just not show the coords of every city everywhere, give people a change to hide and let them do thing to find out where a second / third city is with spies, ect.

That wouldn't exactly be beneficial to anything. You'd think that within a City, said City would contain information as to the whereabouts of other cities, though it currently does not - it still doesn't make full sense as to why it works the way it does, at least - to me - not yet.

This is indeed intentional design, via search you can only find the players' main city, not all of their settlements. Like Mad-Dog suggests, It would not leave a lot of space to breathe for the smaller players if anyone can locate any city anytime. This way the option exists to found a city far from your main one in order to "hide" yourself from an opponent. It's a bummer if you want to take someone down, but you'll appreciate being able to hide if you are being chased.
